It means: to change the numbers in the financial records of a business in order to steal money.
Example 1:
The accountant was found guilty of cooking the books. Although his salary was only $65,000 a year, he had stolen nearly one million dollars over ten years working with the company.
Example 2:
It is not clear whether the party treasurer has been cooking the books or not. He claims that he is innocent, but a second account book has been found.
